Saving as Movie does not save all animations properly nor does it
adhere to specific timings. Most shape animations map to fly from
left, for example. Inserted movies should still play "movie within
movie," so the "flashing" thing shouldn't happen. If you create a new
presentation, insert a movie, then save that as movie, does the same
thing happen?

Hi Buck,
Yes, it does. I inserted another movie and that one plays fine in the
.mov file, so I believe that it is a setting in the original .avi file
that is at fault here.
The other problem is that animated gifs won't play in the movie. Is
there a solution to that?

Unfortunately not - AGIFs will not play in Saved PPT movies.
