How many Identities folders do you have across the entire HD, and where do
those Identities folders currently reside?

I have the exact same problem, except that I upgraded from 9.1 to
10.3.9. I think they may be buried in the system folder somewhere - I
did find there a bunch of old AOL emails that I thought I'd lost ages
ago. But clicking on the OE preferences folder just brings up the
useless, apparently empty program. My identities have gone as well -
yours too?
What I'd really like to know is, just where does OE dump the emails?
Why isn't it more obvious?
Good luck - sorry not to offer an answer, will check back to see if
someone else does.
