I have the same problem. I wrote CodeTek, but have not heard back
yet.

behaviour and only one window can keep the focus at a time until you
switch to another program and back, when you do that, the uppermost
window in tbird and firefox can handle input events, nothing else ...
you have to keep switching back and forth to 'reset' sometype of
something for another window to get focus.

There's more like me ... misery loves company :-)
Thing is tho, in the meantime I've been using http://wsmanager.sourceforge.net/ as a virt desktop app and it's been working just swimmingly.
I'm sure you've looked at it before when you were coughing up the do for CodeTek's version ... they just released a new incremental upgrade and it seems to be ok for me for now (at least I can still use virt desktops to some degree and my main squeeze internet apps).
Just a heads up for you in the interim, please let me know if they get back to you.
