While browsing with several window and tabs on multiple screens and
spaces, my minimize button becomes unavailable [within ALL Safari
windows]. This requires me to either restart Safari or just compromise
by moving all of windows out of the way. Any reason why that command
would become unavailable over time?

Try Command-H to hide it.  Although there are times when that
doesn't work for me, either.  Clicking on its dock icon unhides it.
