Where or in what format are the backups from Backup stored? I downloaded
the software (after signing up for a full .mac account) and backed up
about 40GB, however, all I can find as evidence of the backup is some
stuff under ~/Library/Application Support/Bakup/Backup Library/
What is there isn't very big at all (I want to archive it and shift it
to another machine), but the disk space that has disappeared matches the
amount of data that was backed up... so where did it go?!

It'll backup to wherever you told it to! Where did you backup the 40GB
to? If it was the main drive, then it was a waste of time if you had a
drive failure.
Normally you'd backup to a separate, external, disk drive, or some of it
can be stored on your .Mac space.
Open the Backup application and double click on the backup plan, then
double click on the drive at the bottom of the box that opens, that will
then show you where it is.

As far as I can tell Apple's Backup.app just create disk images with
the backed up files in, just hidden inside a package wrapper to foil
the Finder.

Yes, I save mine in a folder called 'Backups' on an external hard drive.
It's easyn to navigate, 'show package contents', and open the image -
you can then access all the files normally.
It's easy to moan about the complexity, but it should be hard to mess
with a backup system IMHO.

If you backed up to .Mac there will be a directory Backup on your iDisk.
In that directory will be packages (directories appearing as one file)
containing the backups. There could be several packages for one backup.
The packages will have a name like
<backup name you chose> - Date/time - Part <part number>
IncrementalBackup
or could be FullBackup at the end if first time it has run.
e.g. Migrated iDisk Plan - 2008.05.14-02.32.05.050 - Part
17.IncrementalBackup
The data in ~/Library/Application Support/Bakup/Backup Library/ appears
to be the logs and catalog as packages. If you go into the package then
there is an Info.plist which has some information in the Target section
which appears to be where the data is actually saved.

Further to that: if you are backing up to the iDisk, and you seem to
have lost a corresponding amount of disk capacity locally, perhaps you
have your iDisk configured so that it has a local mirror? That is a disk
image which will grow according to the amount of space used on your
iDisk (and it will contain all your backups in addition to other data
that is on the personal portion of your iDisk).
