Java is built into OS X as an intergal part of the system.
Perhaps the version of java, 1.4.2, is too new for your
programs?

Or the browser in question won't use a new enough Java version, in which
case you can try Safari or learn how to get your browser to use the
newer release of Java (assuming you have it installed).

And URLs always help.

I've also noticed that sometimes developers use Windows-specific
functions/calls in their scripting, which renders it useless on
anything other than Windows Explorer.

Your use of the term "scripting" suggests that you're confusing Java
with JavaScript.  They are NOT the same.  But regardless of which is
involved, much depends on the browser and the developer.  You're correct
that far too many Windows developers assume their is the only platform
when what they should be assuming is that theirs is the *worst* platform.
