I'm puzzled as to why CNN Video clips load in a separate QuickTime
window vice in the embedded player.  I notice the same behavior in
both Firefox and Safari.

Maybe the web page programmer set it that way?

If you look at it with FF/IE/Opera on Windows, the video shows up
embedded in the popup window that has the video selections.  On my
Mac, the popup comes up, has the blank area where the video should be,
yet separately opens QT.

Just be grateful they load at all in QT... they never used to.  (But I'd
guess it's something to do with the Flip4Mac plugin.)

This has everything to do with the Flip4Mac settings (System
Preferences.) One of the options under the "Plug-In" tab is "Launch
QuickTime Player Movies will be played in QuickTime Player Instead of
the plug-in."
