It was, and is, checked, but my Junk window still opens automatically
each time it gets new junk.

It may be that it works backwards. My box is not checked and the Junk
mail box doesn't open and I don't get the new mail announcement if there
is no non-junk mail. Try unchecking the box, even though that seems
wrong, and see if it fixes the problem.

Have you tried the obvious thing? To close the Junk window before you
leave Eudora?
