Settings > Junk > "Hold junk in Junk mailbox" [un-check]
If mail still goes into Junk then look in your filters.

Correct. The Junk mailbox is built-in.

In my experience messages only ever get assigned a Junk score of 100%
when explicitly Junked, be it manually, or by a filter. Check your
filters.

Have you made sure that "Mail isn't Junk if the sender is in the address
book" and "Put Non-Junked senders in address book" are enabled?

The only thing that seems reasonable at this point is that you have some
filter that is using the "Junk" action. That action should be labeled
"Mark as Junk" to clarify that it does not mean 'junk this message'
(i.e. delete it.)
If none of your filters does that, I suppose it is possible that there
is something horribly corrupted in your settings and/or spam filtering
database. You can clear the training information by removing
~/Documents/Eudora Folder/Eudora Items/Plugins/SpamWatch/UserJunkDB.txt
and if you really want to kill off SpamWatch altogether, just quit
Eudora, locate the application (typically "/Applications/Eudora
Application Folder/Eudora.app") and use the "Get Info" command from the
File menu. This will open a window that includes a section listing the
plugins, and you can eliminate all spam filtering by unchecking
SpamWatch OSX, SpamHeaders OSX, and StaticJunkDB.txt
